Commuting Flight Lookup

So I am new to the commuting game and was wondering what everyone uses to look up flight options. I used to use crewpass.org but now that only re-directs to the guy's iPhone apps. However, the reason I liked it is because it published non-alliance non-published connections. For example, it would show you an option were you would fly into one airport on delta and then connect out on swa. This increased options quite a bit. I know about passrider.com and e sky guide, but the both only connect on the same airline. Anyone know of a site that provides this service?

Also I have an android phone, what android apps do you guys use to help with commuting?

I always use passrider as well. But if the optionson a United flight and on passrider aren't good I use Kayak.com so I can mix and match flights on different airlines to get home.

Another option to take a look at is eSkyGuide, produced by American Express. Here's their website:
http://www.eskyguide.com/

The site is pretty helpful, but what I find the most helpful is the free downloadable windows program they have. With it, you can search for all flights on all airlines between two cities, and sort it based upon certain criteria. For example, if I'm in ATL and I'm needing to get to work in JFK by 1430, I can use the program to find all direct flights between ATL and all of the NYC airports sorted by departure time on Delta, American, AirTran, and United/Continental. That way, if I'm number 5 on the jumpseat list on a Delta ATL-JFK flight, I can look up the next flight on the list (say AirTran to LGA), and wander over the next gate.

What's also cool is that if you have to double leg it, it will find all interline connections. For example, if I'm trying to get home to TYS from JFK, it will provide an option for me to catch a Delta flight for JFK-IAD, and then an United flight for IAD-TYS.

I know they have an iPhone app, but I have an android phone, so I haven't used that version. The bad news with it is that does not show loads.
